GMT Tutorial Exercise 21 - Workflow 1 - Step 1

Download the "Automated Designer for Whole Genome Scan" macro for wheat or barley (as applicable) from GMT

  1. Log in to GENica Marker Tools at https://www.genica.net.au/gmt/.
  2. Select FILES, then select LIST.
  3. Click on [download] next to the macro you wish to download:
    • Automated_Designer_for_Barley_Whole_Genome_Scan_(Build_1)_vX.X.zip
    • Automated_Designer_for_Wheat_Whole_Genome_Scan_(Build_1)_vX.X.zip
    • Automated_Designer_for_Wheat_Whole_Genome_Scan_(Build_2)_vX.X.zip.
  4. When prompted, select to Save the file.
  5. Save the file to a new folder, specifically created for the experiment to be carried out.
  6. Unzip the macro file (e.g. by right-clicking on the file icon and selecting Extract All...).


 Please note: 
 
 The information regarding the number of markers available in the different "Whole Genome Scan" kits (see brown box below) needs to be updated.

Which Whole Genome Scan kit to choose:
  • For wheat, two kits are available; "Build#1" has 462, "Build#2" has 387 markers.
    The markers in the two kits are non-redundant, so by using the two kits together, 849 different markers can be screened, offering increasingly dense genome coverage.
  • For barley, currently only kit "Build#1" with two marker sets, each containing ca. 192 markers, is available.
